My favorite Indie game is gunna be Don't Starve. The characters in it are really cool and the survival aspect is incredibly fun, hard, and addicting.

My favorite indie game of all time would probably be Binding of Isaac, though I haven't played vary many so I am kinda bias'd in that way.
