Can it play GTA V PC with mods, Euro Truck Simulator, and some flight Simulator? Any cheap games I should get? Any games I should get as a beginner to PC gaming? Drop the mITX board and get a mATX board, you have no reason to have a mITX board in a mATX case. And even if you wanted the mITX, you have no reason to get a wireless card, you have wireless on board... The money saved can go to a Hyper 212 Evo. The rest is okay, but at that price point you should really think about getting an SSD, the HDD will be your bottleneck and it will annoy the hell out of you.
For the rest... it's all very subjective. Any keyboard will do for gaming, people claim that mechanical keyboards that cost 400 USD make them better gamers, but really you can do just as well on a good membrane, especially when you are starting out, you still need to learn how to play with a keyboard and mouse and learn what you actually like or dislike.
Software is also situation, what do you need, what do you want, games are subjective.
You can theoretically boost performance by overclocking, but that has other side effects.
Do your googling, there is a lot of info there, do not be ignorant. Many questions have been asked before, and answered properly.
Here's what i'd do. since you are spending around $900 bucks. it's best you get an overall great system than to cheap out here or there on the graphics card. this system will last you a long while.
I removed the Wifi-Adapter, if you have the modem in your house you can connect your PC directly to that to get a direct internet connection without fiddling with anything, but if you really need the Wi-Fi card you can add it back to the system.
As for your questions
Question 1: yes it can. just fine.
Question 2: This is subjective, you can look around for Deus Ex, Vampire: the Masquerade - Bloodlines, Far Cry 3, Sniper Elite, Skyrim (you're going to love this) Fallout, Tomb-Raider. the list goes on. most of these games are dirt cheap now and they are still amazing.
Question 3: start with RPGs to get used to the mouse and keyboard, don't go all in to shooters like battlefield, or call of duty (if you play that) or anything. it takes time. some master the keyboard faster than others. it took me a few months. Question 4: homemade cockpit? ehh not my expertise, you would require 3 monitors if you want to do some surround gaming.
Question 5: amything you should know? find a tutorial on overclocking your graphics card and CPU. its easy and it's free extra perfromance. Question 6: Tweaks have already been done on the PC partpicker link. Question 7: refer to question 5
Question 8: sadly no, however Windows 10 is coming in two weeks. invest on to that.
Question 9: Firefox, Steam, GPU Drivers, and Motherboard drivers,
Question 10: Malware bytes is a fairly popular anti-virus software. then again it's pretty rare to catch a virus if you don't know what the hell you are doing.
