Windows RAID vs Intel RAID for Windows Server 2012

I'm building a cheap server for a friend using parts he supplied (no hardware RAID controller). Specs:
* ASUS P5N7A-VM Motherboard
* Intel Q6600 CPU
* 2 GB DDR2 RAM (to be swapped out once he gets a new kit)
* 2x2 TB WD Red HDDs
The board supports Intel RAID, he wants RAID 1 for the 2x2TB drives (which are also going to be the boot drives when RAIDed). Would Server 2012's storage spaces be better for RAID 1 or the Intel RAID? I know 2012 has much better virtual RAID than previous versions, but I have not found a good answer on which is better.
Specifically, I would like to know which is better for recovering from a drive failure, if I could migrate the drives to another system and reinitialize them without wiping the data, and if Intel RAID loses the drive configurations when BIOS settings are cleared (jumpers, power loss and CMOS battery dies, etc.).

I told him FreeNAS would likely be better for what he needs (a simple file server), but he has a Server 2012 key and is paying me to do this. I'm not sure which would be better for him.

Edit: Also, how does SMART data compare between the two?

My understanding of RAID 1 is that you can take a disk out of the system and it will work like a regular single disk. So given the options (I personally use btrfs instead of raid 1) I'd use the Intel raid just because it will be easier and probably perform better.

As for SMART, you should get independent SMART data for each disk when it's in RAID.
