I've got one 16:9 and two 4:3 monitors, one 4:3 on either side of the 16:9. But after every reboot ubuntu arranges them 16:9|4:3|4:3 and I have to manually rearrange them. Is there anyway I can fix this issue or do I have to live with it?
I've got a GTX 660 with the 331.113 proprietary driver.

On the Nvidia X server Settings app (nvidia-settings) go to the X Server Display Configuration category. Arrange the displays as you prefer them, and then hit the "Save to X configuration File" so changes are saved.

If @Willdrick's reply doesn't work then you could also try installing and using the program arandr
. It has a little GUI which you can setup the screen orientation/layout. Then you can save it as a script in your home directory. Then look in your start menu for Startup Applications or similar, and add an entry to that script you just saved.
Your login screen may still be out of whack using this method however.

I had this exact issue on my system. When I moved to 14.10 it fixed itself but I moved for other reasons. their fixes should help.
The X-Server Setting didn't work but arandr
works perfectly fine.
