I'm fairly new to networking here so I apologise if this is a stupid question, but is it possible to route torrent traffic through one NIC straight to the router rather than through the LAN switch then router off the onboard port and everything else through another? My thinking is that this will speed up local traffic speeds

A lot of torrent clients allow you to define the interface that they use, so you should be able to do it. You'd need a way of making sure other traffic will use the other interface, depending on what OS you're using you should be able to make one the default, or you could use the IP address rather than the hostname for local traffic.
Another way of doing it if you can get your hands on a managed switch a a couple of intel NICs is to use link aggregation.
