I'm buying bundle from Newegg that comes with everything except for the GPU and OS. I will be getting both the GPU and OS in a few months when I have the money for those parts but I can afford the bundle now. Since I will be getting the bundle and the only thing missing is the GPU should I put it together and then a few months down the line just add the GPU or wait and keep the components in their boxes until the GPU is in my hands?

Because the bundle is better then what I was orginally planning on getting is better in some aspects and if it's not then it's equal. The bundle is already cheaper then buying the parts piecemail anyway. But you didn't answer the orginal question.
