It may sound stupid but will the pump + reservoir combo work correctly when faceing sideways ?

As long as no air gets in the pump, yes. Ive seen a few water cooling builds in the Air 540 that used a dual bay and pump combo, but you need to find the sweet spot to make sure it has an optimal amount of water as to not burn out the pump.
