i would get a B75 or H77 motherboard like

since you wont do much overclocking on MITX anyway, along with a I5-3470 and a single 2TB WD Black instead of 2 1TB blue drives
but if you want to do RAID, 2 1TB Seagate Barracuda drives would be better
also 760W is unnesecary, you only need 550
the power supply needs to be an sfx power supply due to the size limitations of the case, and given that the highest wattage one I can find is a 450W one, you may want to consider a case that supports full ATX PSUs. Also, if you install the Kraken, you will most likely need to remove the mounting hardware for the optical drive bay. Aside from those two concerns, you seem to be looking at a very nice build. G.Skill makes some of the best RAM in terms of performance, if only it wasn't so very ugly. But I suspect that doesn't really matter in this case since the case has no windows, and isn't very conducive to the addition of them.
thats exactly what i was worried about, should i be considering bitfenix or some other animal completely?
or just move over to full atx completely
Full ATX is a better option by far
also the prodigy is larger than most MATX cases, which makes MATX a better option also
